Seems weird. Did you ever disconnect the battery for a couple minutes to let the computer reset after putting the muffler on? (If it was welded on you should have disconnected the battery anyway). If not I'd say try that. The computer will reset and then "re-learn" what the truck is doing with the new exhaust. That's always an easy first option.
