Default Holes through bed at weld spots

Hey all
First time Ram owner, 2013 big Horn pretty loaded up. Previously owned Ford and Chev. I ordered the Bakflip F1 and bedrug. As I was preparing to install the bedrug and I noticed light shining through my bed along each side at the seam where the wheel well panel meets the flat center panel of the bed. The "void or holes" were right near the weld marks towards the front and rear of the bed, 4 spots in total.
My last Dodge was a Durango, I told people I bought a 200,000 motor and drive train with a 50,000 mile body. It rusted out completely in 5 years.
As a result of that experience I am being particularly careful ( wife would call it ANAL) with this Ram. I love the truck and want to do what I can to preserve it.
Are these holes normal? I live in Minnesota, lots of rain and snow. With the bedrug I do not want a lot of moisture inside. I bought the best hard cover I could to go the extra mile in my efforts.
Any info would be appreciated.
