But, its not the lug nuts that are the problem. its the back of the rim where it meets the hub. the rims are completely flat across the back but the lug has a small flare right at the base which prevents the wheel from fitting firmly against the hub.

Odd? My hubs are perfectly flat. Are you sure they are not mistaking the factory disc retaining clips for something else? If they are the little round retaining clips you can take them off. They are just there for assembly purposes at the factory.
