Default A.R.E cap leaking

I have a A.R.E cap v series on my 1500 crew cab it was fine till about a month ago and I started to notice small amount of water coming in around the seal behind the cab its nothing to major just enough to wet the front of the bed most drains out drain hole in bed. Does anyone know if this is normal before I start removing the cap and resealing it. The dealer dosnt guarantee a watertight seal. I also have a spray in bed liner and plastic bed rails which I belive might be helping the water come in by not letting the cap sit flush. Does anyone else have a slight leaking cap?
