When you guys say silencer, are you talking about the foam piece with the air directors at the bottom, or something else in the tube?

I've read on both sides about pulling it out, some people say the plastic portion that directs air into the turbo actually helps.

Yeah, it's the plastic piece wrapped in foam located between the air filter and the turbocharger.

S & B with the cold air scoop and dry filter seems to be the best one on the market.

Heard of it. What I did was the Home Depot mod, pulled the silencer out of the intake tract, bored a 4" hole in the bottom of the factory airbox, and ran a PVC hose down to the bottom of the bumper to get more air.

No negatives at all, it effectively doubles the amount of air available to the engine, and by pulling it in from the bottom of the bumper, it's a little cooler. You do hear the turbo a little more, but not much.
