That is correct. All I took out was the DPF and I left the cat in place

If the NOX canister is still in place that might be the issue. Now this is just speculation, but the tuning is built for both the DPF and NOX absent.
That could explain why it's fine on the stock tune, but heats up when you turn the tune up.
I might look that direction as a starting point.
