It's possible that the 3rd brake light assembly needs resealing and is causing this. With the forward rake of the truck, the water could be running forward and down tha a pillar. RRT 09-096 addresses this issue. Call your dealer with your VIN number and mileage and they can tell you if this RRT applies to your truck.

It is infuriating when you have these issues with a new truck. When my 2005 Ram was about a year old, it developed the exact same leak. The dealership resealed the weatherstrip around the drivers door. I was skeptical, but it took care of the problem. A friend had an 06 Commander. She had the same leak in her passenger side Oh **** handle. The problem was with the sun roof drain tube. Again, I was skeptical but three years later, no leak. Let the dealership have a crack at it. It's such a common problem I'm sure that they can fix it.

As it turned out, the dealer said the drain hole in the sunroof was clogged. I'll pick it up today (it was actually ready three days ago) and see how well it does in the next rain.

Default water

I came back to very rainy Seattle early nov after a long stay out of the country found water in the truck. Thought it may have been me leaving the driver window and back cab window a little crack open. After a few wet days found continued water under the drivers side rear seat storage. The dealer found the cab stop light to be the problem. I have a after market sun roof fitted no problem.

They didn't; but I can guess that it may have been from all the crud (leaves, sticks) from the trees in front of my house.

Smile Sunroof drain

I just received mine back from the dealer. The drain tube for the sunroof was not connected at the factory. During heavy rains in the NW water comes out the caps on the passenger side pillar. If the truck is on a slant it can drip anywhere on the dash.
No probs since it was connected.

Default Back Window Leak

I have had my 09 crew cab Laramie for over a year now. Recently got in to go on a road trip and discovered water inside the cab around the back window. It had rained for a few days and the truck was sitting in the driveway. Not a ton of water but definitely water. I have NO sunroof. Still can't figure out how it got in. All windows were closed including the rear. Haven't taken it to the dealer yet. I fear that they won't be able to replicate the problem.

See Post #11 in this thread by Remerson228. The 3rd brake light is the most likely cause of this. Check with your dealer, as your truck may be one that is available for the RRT. if not....it's warranty anyway!
