Default Motor swap 94 2500 318 STD to 2000 360

I have a 1994 2500 with 318 and a NV4500 5 speed. The 318 calved. Located a 2000 360 with 144,000 klms(Canadian Miles) that had an automatic. I am keeping the 5 speed as I plan do a lot of trailer pulling and the mountains passes and back country can be hell.
Would like to keep the 2000 ECM and harness intact. I question the validity of this move re: the automatic and tieing back into the dash etc. wireing harness.
I can order an ECM for a 94-95 360 std. The sales person questions the EGR. The 94 -318 has one the 2000 - 360 doesn't. Will I have Issues.
I believe I will have to rewire the 2000 - 360 with the 94 - 318 motor harness.
Will I have issues with the 360 injectors or anything else.
Need help which is best way to proceed
