you might try pulling out those E3 plugs & try going stock instead, put the E3s in the box & put them on the shelf for now

I am also quite sure that there are tests that can be run to check your Plenum gaskets, tools can be borrowed at most auto parts stores

you might also run through some SEAFOAM through the vacuum hose that goes from your brake booster to your intake, pour the rest in the gas tank
you may not want to put any in your oil & if you do, put it in there maybe 200 miles before an oil change

make sure your air filter is clean
please don't use the cheapest FRAM oil filter, personally i use a WIX oil filter, but there are others that work just as well

Im guessing your towing issue is more of an aerodynamic issue vs an actual trailer wweight issue. That truck shouldnt have any problems holding freeway speeds in normal conditions unless you have something mechanically wrong robbing power in a big way. I wouldnt expect to win races getting it up to speed but holding it should be no problem.

I used to have a probem with a pickup with a v6 and learned a few things I woul dhave never thought of. I pull various trailers and boats and for some reason one of my boats which was lighter than the rest i had the same issue.. pedal to the floor and top speed was about 63. On a later date I put a topper on the truck to keep equipment dry. Never giving it thought i towed the boat to the lake again and my seed issues were gone. Just the change in aerodynamics and air current my boat(any trailer) no longer got the parachute effect. This is also very common pulling box trailers behind any truck.. big parachute.

The more aerodynamic any trialer is the better your going to be able to pull it. Air is very heavy. V nose trailers, aerodynamic shroud, or even a topper so te air doesnt travel over your cab and intensify hitting the front of your trailer load.

Think of pulling a parachute, theres a reason why dragsters use them to slow down quick and efficiently.
