Default 2000 tranny shift linkage wrong and can't locate reverse

I recently replaced the torque converter and front pump and now my shifter linkage is off and all the gears are wrong, I can't find reverse. Any suggestions as I am lost on this one.

I finally gave up trying to diagnose the problem while on the lift and took it out into the barnyard and drove it around and wallah everything seemed to be in place. However; i now have a whining noise but only while in park or neutral. I had a random acquaintance stop by who happened to be able to hook it up to his computer and it is not throwing any codes. Any ideas as to what could be causing this whining and if I should not drive it until i figure it out?
