Default Dead Batt, Karr alarm not working

Ok, I have an 06 SLT hemi and the battery finally died and I had it replaced at autozone. All we did was disconnect the + and - wires removed the battery and reinstalled the battery. I started the truck drove it home just fine. This morning I went out and unlocked the truck with the key fob Like always. And I opened the door and the alarm just went crazy and would not shut off. After 30 min of fighting with it I finally got it under control and got my truck started. I have read the book for the KARR alarm and "resetting" it and the whole 9 yards. Still is acting up. I can lock the doors and the alarm with set, I unlock the truck but it will not disarm, I open the door and it goes off. I get in the truck and follow the steps to put it in Emergency mode and it works? I start the truck shut it off lock it and It starts all over again. This is the very first time this has ever happened to me in the truck ever since I bought it. The only keypad I have is the key for the truck its self The alarm goes off the stock key alarm. So im wondering if anyone else out there has had this issue and knows how to fix it, if not then anyone that knows how to removed the thing. Keep in mind it does have the start bypass hooked up so if I removed the ECU the truck will still not start due to that being installed. any and all info would be great. you can send me a message if you have information at yamaha021986@gmail.com serious info only please no time for nonsense aggravated about this as it is.

Have you tried to unplug your battery again, let it sit for 15 min and plug it back up, then try your alarm to see?
