Default trailer brake controller issue

Allow me to clarify my reason for the need to disable the factory brake controller. When we purchased our current 5th wheel, a Mobile Suite 36RSST3 our tow vehicle was a 2009 Ram 3500 single rear wheel. The total combined gross wt. 20500, we were overloaded by more than 4000 lbs. We replaced it with the 2012 Ram 3500 dual rear wheels / 4.10 gear ratio. The gross combined wt. 29500. The factory brake controller will apply the trailer brakes with the manual control lever, but not when using the service brakes (brake pedal). I have contacted the trailer mfg, they referred me to the brake system mfg (Kodiak) their engineer informed me that the dodge brake controller would not work with Kodiak brakes and the Tekonsha P2 was a good unit.
