Default 1999 cummins trouble

Today i put some diesel in the truck and apparently had water in it. i caught it very quick and shut the truck down.1 question is after cleaning the fuel system will the truck run right again? im new to diesels and am very concerned ..anything i can do to help it? also what is the best way to get the fuel out ? should i drop the tank or can i just cut the fuel line and drain it out from there? please help

To be honest the older cummins motors could run on just about anything, but I would drop the tank to drain ALL the fuel out, then replace the fuel filter and you should be fine, its a 99 so the injection pumps are not known for there reliability so run alittle 2 stroke oil every tank get a fuel pressure gauge and have fun.
