Have the codes checked first, because a rough idle (especially with the new electronics you've got on your rig) is indicative of a bad O2 sensor reading that is messing with the spark advance and fuel delivery into the engine...

To easily diagnose this, disconnect the up-stream oxygen sensor from the wiring harness. (Don't remove it from the pipe just yet, just unplug it...) Start the truck. A code might come on since there is no sensor reading, but the truck should enter a default tune and continue running. Make sure the truck is warm (so the computer isn't in the warm-up mode and actively reading the O2 sensors). If the truck runs smoother with the sensor unplugged, you've got a bad sensor...

It's just that easy to diagnose, and you may find that this had been the problem the whole time...
Thanks, that makes alot of sense. I never thought it could be the 02 sensor because the dealer i bought the truck from put a new one in but I have had them be junk from the store before. I will have to test it out after this hurricane comes through. Thank everone for the advise

I have E-3's in my 5.9. IMO- not worth the extra money. You keep mentioning codes, but you still haven't posted any. Let the techs know which codes you have, and they may be able to get you fixed quicker, and for less money.

Have you checked the manifold again ? It's possible the replacement gasket may of failed . Have you taken a compression test ? I haven't seen much injector issues for years . What's the mileage on it ?

I dont know what the codes were exactly I translated them with my book and they were misfire cylinder 5, misfire cylinder 7 and misfire cylinder 8. Not all at once they were all at seperate times. Its got just under 130,000. The light has not been on scince the last fill up with injector cleaner and the idle is not rough but you can notice a little skip. I didnt do a compression test yet.

Fixed the problem. I had two defective plugs, a bad plug wire, bad pcv valve and a dirty fuel filter. Thanks for all the help.
