Correct: The intake has nothing to do with it.

By adding an aftermarket, free-flow exhaust, you not only decrease backpressure, but more importantly, you slow down exhaust velocity. This effects (decreases) your low and midrange torque, although, the new exhaust will increase top end horsepower. However, most of us rarely drive in the higher RPM ranges all the time, and the TORQUE is what we like the most.

It's engine basics-101. Harley's are the best example and the most drastic, when people shove drag pipes on them, or after market exhaust.

The ECU in your truck will adjust for the a/f mixture change due to the exhaust pulse changes, but can't do anything regarding the exhaust velocity or it's effect.
