I have been down this road twice in my jeep and once in the dodge. Although not quite as bad as this. The first thing I did was drain all my fluids(engine, trans, transfer, front and rear diffs). Yes this gets expensive. After this I pulled the plugs and poured some marvels mystery oil down each plug hole and used a breaker bar and turned the engine by hand about 10 times to make sure it turned freely with not binding. If there is any binding that would indicate a bent rod or some sort of other internal problem. Then I refilled all the fluids. I took every electrical connector apart and sprayed them with contact cleaner and put some dielectric grease in them. did the same to the all the fuses and relays. Took every vacuum line off and sprayed wd-40 through them to remove any water that might be in them. Then hooked the battery back up and turned the key and check to make sure I had all the normal dash lights. Which luckily I did so I tried to start it and it started. Then I drove the truck around for about an hour and let it get up to temp and stay there for a while. Then I drained all my fluids and and changed all my filters again. That was back 2008 for the truck and it is still on the road today with nothing more than normal issues. Now with as bad as yours went under you may have a few shorted out electrical parts to replace but with some junkyard shopping and internet searching and some patience you can find them pretty cheap. As for the smell dump a bag of tiddy cat in the floor boards and on the seats for a couple weeks to draw out any left over moisture then get the whole interior steam cleaned and it should go away.

After seeing this thread, it reminded me of a video I saw a while back. It shows just how powerful water can be and how dangerous driving over a flooded road can be.

I had a lil 4x4 dakota completely submerged for over an hour and drove it out and home. After a new air cleaner and spark plugs never had a problem!!

Sorry to hear about your troubles but you got some really good advice above. I had it happen to an old honda I owned 30 year ago. We got it running after doing similar to what was mentioned above and it serves me well for another five years before I traded it in.
