What is currently rubbing and where is what you need to find out. If the tires are tall enough to touch the body or inner fender areas when the suspension compresses then lowering would not be a good idea. However, if the tires are wide enough that they rub on the sway bar (which can be fixed) it wouldn't necessarily affect your ability to lower the truck.
