I'm wanting a 4" lift with 35's but I am wanting to upgrade the usually crappy shocks that come with the lift kit to a set of Bilstein 5100's. My question is is can I use the 5100's as a direct replacement? I'm not planning on raising it up any higher that the 4" lift kit does already does, so I was thinking of setting the front 5100's to stock height. Is that how it works?

Yes you can. Just put the Bilstiens on the desired height and swap it out like like you would any other strut. For the rear, it depends on how much rear lift comes with the kit. Those Bilstiens are good for 1" in extra height. You could maybe get some universal ones tho. Which crappy lift shocks are you talking about exactly?
