This happened to me on the road, I took a small piece of pipe and tied the heater hoses together to bypass the core completely. He's right about the stop leak, it will cause grief later (like when your rad plugs up, or water pump goes; ask me how I know...).

The blend door and the heater core are pretty close to each other but I doubt they would come in contact. There are several threads where owners were experiencing a large temperature difference from one side of the truck to the other and most of those seemed to be resolved by flushing and properly filling or complete replacement of the heater core. There has been some speculation that the blend door can cause this issue but in the threads I have read multiple owners with this problem have found their blend door to be perfectly fine and later resolved the issue with the heater core. In short, I think your heater core is the source of all your issues. When the time comes to replace it I would consider replacing all your HVAC doors as a precautionary measure at the same time and you should never have to worry about the internal portion of your HVAC system again.
