I am doing a 3.9L rebuild and from what I understand the major changes one can make are porting the heads (see your machine shop) and opening up the exhaust - ie headers. More performance means more air and fuel in faster and more exhaust out faster. Hence look into having the heads done to get air in/out faster. Headers open up the exhaust, so that should help. I am dubious on the cam thing. ECU mod worked on my Saab 9-3, so that too could be an option for the fuel injection models. I am not sure if a modified air filter that everyone is selling has much impact... Making sure your engine is very balanced internally is always a good idea- ie rods and pistons weight.

You can pretty much do anything to a 3.9 that you can do to a 5.2/5.9. As stated, Hughes has a bunch of stuff. They have cams and TB's, your problem will be tuning. I think Mopar made a high perf ECU for the 3.9 back in the day, but I don't know if you'd be able to find one now. Other option would be a standalone unit.
